For pure encoding, I recommend mpeg4ip (look at sourceforge).
They ignore Systems, but their mp4create converts avi to MPEG-4 video + 
audio.
Then you can use mp4tool to extract the video and the audio tracks, and 
then reuse them in a context with BIFS.
