Closed Captioning is best carried as a separate stream, in my 
opinion.  There's nothing that makes it specific to the video 
compression, after all.
There are specs from 3GPP (3GPP Timed Text) and ISMA (carrying closed 
captioning data in MP4 files) that might help you.
